Tolls, ferry charges and parking are the passenger's to pay where they apply. The rates must be displayed inside the vehicle, and the authority revises them periodically, so check the board at the counter.
The counter inside the terminal applies that scale to your destination and hands you a fixed-price coupon, so there is nothing to negotiate. What you can do is sanity-check the quote against the distance:

Tipping is appreciated but not mandatory, and a small note for a driver who has handled your bags is generous by local standards.
If you use a ride-hailing app, watch for surge pricing during peak season (November–February) and late at night, which can erase any saving over the counter rate.
Cheapest way
The absolute cheapest route is to walk to the main road (about 1 km from the terminal), catch a local bus to Vasco da Gama, then change for Panjim or Margao — a fare of a few tens of rupees each leg. But this takes 2+ hours, is impractical with luggage, and buses are infrequent — it is only mentioned for completeness, not as a recommendation.
